Noore had to die thrice

Sometimes, one of my colleague comes around to play the game on my system. Yesterday, he finished the mission Shoot the messenger. He chose not to kill Noore. I needed 1 EXP to level up, and somehow throwing my Dumud at the ground at my base did it?And then immediately threw more of my Pals against the ground, and somehow I got EXP for doing it to my Dumud for a second and third time? I LOVE NMS but the story is extremely confusing (I think I get the gist) so I'm not sure if I've finished it as I still have two main missions showing in the log. I switched galaxy for the first time and now there are no Atlas stations that I can see, and black holes just send me to random locations so I'm not sure what to do, story-wise.
